[MonoDevelop] Cannot set breakpoint messages

I built Mono + Monodevelop from git over the weekend and am now seeing a
lot of messages:

Could not set breakpoint at location
'/home/calder/Code/projects/lightstation/tools/src/csharp/LightStation.API/Calc/Beta.cs:816'
(Cannot set breakpoint on the specified IL offset.)

when I try to set a breakpoint. I have not discerned a pattern as to when
setting the breakpoint fails and when it succeeds. It happens about 50% of
the time. There is nothing particularly odd about the code I am debugging,
the breakpoint failures seem random.

I tried starting MD in deug mode, but there were no messages in the
terminal. Can anyone suggest other things I might try?
