Do you really need java, vala and other bindings? My monodevelop configure
settings looks like these:

1. [X] main
2. [ ] extras/JavaBinding
3. [ ] extras/ValaBinding
4. [X] extras/MonoDevelop.Database
5. [X] extras/MonoDevelop.Debugger.Gdb
6. [ ] extras/PyBinding
7. [ ] extras/MonoDevelop.MeeGo

and to compile monodevelop with these settings you don't need to compile
gtk-sharp or pango from sources.
I've just checked this script https://gist.github.com/xplicit/6784595
<https://gist.github.com/xplicit/6784595> works on fresh install of ubuntu
13.10. Monodevelop 5.0 was compiled and ran successfuly.
In your case you might have to remove libs previously compiled from sources.
