[MonoDevelop] mdtool modifies csproj files when building

The only change it has currently made in our cursory testing has been to remove a duplicate project reference. While this change is correct and does not have any negative consequences, I am just concerned that other changes might also be made as a result of building with mdtool.

We currently do all of our compilation from the command line using mdtool build, which has been much improved with the latest version of MonoDevelop; however I was a bit concerned that it modified a couple the project files during the build process.
