[MonoDevelop] mdtool modifies csproj files when building

The only change it has currently made in our cursory testing has been to remove a duplicate project reference. While this change is correct and does not have any negative consequences, I am just concerned that other changes might also be made as a result of building with mdtool.

Pretty sure this shouldn't happen - what changes does it make?

I am in the process of upgrading from a very old version of MonoDevelop to the current release. We currently do all of our compilation from the command line using mdtool build, which has been much improved with the latest version of MonoDevelop; however I was a bit concerned that it modified a couple the project files during the build process. Is this expected behavior, a bug, or is there some flag to disable this?
