What MD version are you using? I think some of these bugs existed in
MD1 but were fixed in MD2.

If that's not the case, there's a workaround you can use in MD2. Open
the solution properties (you don't need to change any properties) and
click "Ok" to close it (not "Cancel"). This will force saving all the
projects in the solution.
