[MonoDevelop] Building MD from MD

Hi,

I committed a bunch of fixes in the project files that should allow
properly compiling MD from inside MD. I also committed some days ago a
fix in the makefile synch code that everybody should have when working
with the MD solution, to avoid screwing up the makefiles.

In any case, please be careful with the commits you do, and double check
that you are not committing invalid changes to mdps or makefiles.
