[MonoDevelop] autotools configuration

hello.
im sorry if this has already been talked about but i cant find a way to
search the mailing list archives.

is there a way to make autotools not touch a makefile.am file that i have
modified?
everytime i deploy my project it overwrites the makefile.am of a few
projects which i need to stay as is.


if not then perhaps this would be a good feature to add into monodevelop.
