[MonoDevelop] Reorganization done

Hi,

The assembly reorganization is done, so feel free to commit to SVN
again. A couple of things to notice:

      * The directory structure will follow from now on the same policy
        as in Mono/mcs: inside each assembly directory there is a
        directory for each namespace. I hope this makes browsing the
        source code easier.
      * The build/AddIns directory needs to be in MONO_PATH right now to
        run MD ("make run" will add it). This is only a temporary
        requirement I plan to fix in the following days.

Please, test the new MD, and let me know if you find any regressions.
