To prevent questions on this, I recommend a trick from ilrun: just do

mono --register

to do the necessary steps. As for coexisting with WINE, I don't know if this is 
ideal, but you could have mono register for all PE/COFF, and if it's not IL, 
then pass it off to WINE.
