Maybe I misread your question.
Why want you to compile it on your own? In Windows it doesn't matter if
you have a x86 or x86_64 application. You just can use it as you want.
To compile it you don't need cygwin. Every C/C++ compiler is good
enough, like GCC, Microsoft C Compiler, Clang, Intel C Compiler, and so on.
I hope this will answer your question.
