windows : innosetup :-)
linux : rpm, deb and tar.gz, You can use my soft MonoOSC + Opensuse
build service for that :-)
Also i have started a project (curently in standby) to provide an
universal installer based on mono/net, i first think about using RPM
but be open :-)
