I'm a little confused.  Are you saying we keep it in its current form,
where it produces a mono_prefix/lib/mono/package directory for symlinks?

The main issue for me is the ability to use --prefix for 3rd party
libraries.  Unless I'm misunderstanding what you are suggesting, I don't
think this gets us any closer to that goal. 

I'm afraid I distracted from that issue by raising some of the more
nuisance related issues like configure expansion of pc.in files. This
does address some of those, and shortens each assembly path by at least
a version# and key value in the pkg-config expansion.
